I'm looking for a manga with unattractive MC or at the very least pretty average. Preferably with no harem and that it gets somewhere.

I can't think of any but have you looked under any of these tags?

I don't know of any manga like this, but maybe the female MC is ridiculed because she looks like a guy, has a flat chest, etc. That's why I suggested the tag.

Gekkan Shoujo Nozaki-kun should fit though its a 4 koma, it also has an anime though which is very good.

Female MC

Possibly Love Com? Risa is more average that unattractive but she makes a lot of ugly and strange expressions.
Tsukushi from Hana Yori Dango is also pretty average.

Pochamani and Fat Cinderella!! both have overweight heroines but they are not necessarily unattractive.

Uchuu o kakeru yodaka has exactly what you're looking for in terms of how the MC looks. The story is not strictly a rom com though. There's a lot of mystery and drama.

Edit: kengai princess fits.

Male MC

Ume Shigure The main lead is a castle otaku and looks very nerdy.
