I've read/watched both Trinity Blood and Chrno Crusade... not many series come to mind with that particular association, but Immortal Rain might be a little like what you're looking for, but the association isn't as strong. The main character sometimes dresses up as a priest, since, in his past, he and the person who is now his enemy were in a Catholic church-run orphanage and had studied to become priests.

I haven't read more than a few chapters, so this might be way off the mark, but 07 Ghost also seems to have some religious references (with the organization the main character ands up getting entangled with reminds me a bit of the one in Trinity Blood) but, again, having not read the entire manga, I can't really be positive.

Saint Oniisan would work.

Not sure if BL is your thing, but if you can at least tolerate it, I highly recommend Na mo Naki Tori no Tobu Yoake.

priest has some religious (or kinda anti-religious) elements, but its not really about religion. religion is very deeply connected with the plot, but not the main theme, although it could be seen that way.
and its called "priest" bigrazz

^___^;;; LOL! well what can you expect from some religiously toned mangas? Some of them have very complex plot.... roll eyes

just like this recommendation; Mephisto <-- it has religious tone in it and the scanslators even dubbed it as the 'Evil manga'

and ofcourse, if you want a lighter religious tone..check out Crimson Cross <-- Catholic + vampire themed.. (ignore the title description cuz it's misleading.. it's a very good manga...)

Buddha and Jesus are the first ones to come to my mind, but they're recommended already. There's alot cult(ish) mangas, I'll tell you some titles if I happen to remember any. Believers is a good manga, you should give it a chance.

This thread should help

Mushi to Medama to Teddy Bear
I think it is. It's kind of still in the beginning so there haven''t been too many explanations yet, but they are referencing an 'apple'...

Endless Eden
Ecchiness. And it was discontinued mad

Eva was already mentioned no?
