A character in :Reversal seems to be like that...
Satanister-is pretty dern sienen and once the reveal is quite early.
Asamiya-san no imouto
Ran to haiiro no sekai-is strong as in magically...though phyically too...sort of.
W change!!
The voynich hotel-fits I think? its more of a hidden identity and powers........
Nightschool-This again is hidden magical talent.
Nanase-Hidden special abillities with users who have to hide them from society...bit like heroes.

It's perhaps more like a shounen, so might not fit your interests, but the plot is about a secretly physically strong female lead and it's pretty fun, Mrs Angel

I don't mind shounen in fact I'm looking for both shoujo and shounen mangas with secretly strong female leads... That is what I stated to the description... the plot description doesn't really attracts me but I will give it a try since a lot has been recommending this manga to me

Koi Dano Ai Dano - she is not hiding actual strength but she is hiding an incredibly scary personality and she is definitely "strong" (also read the prequel Warau Kanoko-sama)

Hinamatsuri looks interesting so I'll give it a shot... Koi Dano Ai Dano is currently on my reading list and I love it... Spice and Wolf is on my wish list for like I don't know... So I'll give it a shot too
