You should DEFINITELY try out Mushishi - I really can't believe this hasn't already being recommended; it's about as realistic and thought-provoking as a manga can get, and there are absolutely no rape scenes or anything of that sort. It's a work of art, actually- not just silly fiction like you see in every other manga. I think its level of realism far exceeds that of even most novels.

Also, maybe you should try She Got off the Bus at the Peninsula and The Labyrinth Cat - but they're both one-shots.

Almost everything else I was gonna recommend has already been said...
I'll just go ahead and second;
Majo , Omoide Emanon , The Walking Man , Yunagi no Machi Sakura no Kuni , Himitsu , Yokohama Kaidashi Kikou and Undercurrent.

And...doesn't Zankoku na Kami ga Shihaisuru have shotacon vibes and sexual abuse? It's a very deep psychological manga, and is nowhere near as explicit as modern-day yaoi, but junefreei probably won't like it.

Bitter Virgin deals with a character that is raped by her step-father... and is then impregnated by him... twice. (This is in the first chapter... so it's not really a spoiler.)

Also, junefreei... it would help if you make your lists public; so, we can double check our suggestions to see if what we suggest is already in one of your lists or not.

I'm surprised that 20th Century Boys and Monster haven't been mentioned yet. These are exactly are the ones you looking for, sort of.

Also, Oyasumi Punpun and anything by ASANO Inio; although, IIRC,

I was going to recommend Monster but I wasn't sure if it fit with junefreei's definition of thought provoking. I guess it really does, though.

Okay, sure.. Btw, I noticed that you skipped almost all series with sci-fi, huh. I guess it's not really to your taste, I see. Perhaps you might want to be more specific in your original post as to what kinda "thought-provoking" topics you're looking for. There's manga about environmentalism, about deep space, about trauma(physical, sexual, psychological, etc.), differing value systems in a certain age and so on. And all of them can be thought-provoking about life but in different ways.
