Seconding Naruto (stop stalking Sasuke already, really Naruto) and KHR (I mean, c'mon, the cast could always use more females, Amano...). Hm, lot of shounen mainstream manga have the subtext...or...it just attracts all those slashers...>.>...

There was that thing in D.Gray-Man with Kanda and Alma...and yes pyonk, Alma is a guy. He used to be Kanda's girlfriend/lover/whatever before the experiment...still, um...yeah, that was a weird part in the manga...

Oh. Adekan is dripping with subtext. I mean, look at that cover. And that guy rarely wears underwear. Throw in a cop with a sense of duty trying to get him to wear underwear, and various crimes, and absolute hilariousness, and that's Adekan.

And Number. Apparently, somebody kept tagging it as shounen-ai when it's actually in a shoujo magazine. And I think the later chapters...get...really...subtexty...

And about every CLAMP manga made. Oh CCS. How did I never notice all that subtext...?

It's sub-text(ty) but then again, if one of the characters is technically asexual, then the gender could go either way even if the person looked male...
Kinda how RG Veda may be seen as shonen-ai from the perspective of the relationship between Yasha and Ashura, but then again Ashura is asexual and is neither male or female...so in those cases everything is very subjective....
Now to answer the topic's question, the first manga that came to my mind was Game x Rush....I mean they are very good friends, but it's easy to interpret that friendship as "something more" if anybody wants to....
There's also Zig*Zag by Nakaji Yuki...Taiyo and Kirihara sometimes have "moments"...

Some parts of Fruits Basket made me think bigrazz
Tsubasa o Motsu Mono mono had it's parts too as well as Phantom Dream (The last volume, mostly)

Shounen with a lot of male characters tend give a shounen-ai vibe somewhere. It just happens when there's a lack of female characters.

CLAMP. They always seem to slip in homosexuality somewhere in their series. xxxholic is the definition of this. I did like the strange vibe Wataknuki and Doumeki gave off - But it was obvious that CLAMP was hinting something more than just bromance.

Otomen. I'm sure that the author is doing it on purpose to emphasize the main character's dilema with his rather feminin interests. But still, it fits the topic.

from all mentioned above, i only read hikago seriously.
do not thing its gay, not a bit. akira depicted very manly, although at early chapters seems girly. also, he only obsessed with hikaru talent, not about his life.

kunisaki izumo? ah, haven't read it for a while.
but i don't things its gayish. its girly.

jojo bizare adventure is a special mention though.
the males are very manly, but their body language is so gay.
i only read steel ball run, but i thinks its enough.

i think their gay-ish depiction is caused by mangaka who want the manga be popular amongst girls, which i don't know why, seems so attracted to man and man relationship. look at the characters appearance, pretty face, collar bone, tall and thin body. its so woman's men (methinks). woman's men rarely has high standing among men.

Not surprisingly, most of these gay non-yaoi shounen mangas are done by women.

More time is spent on the gay subtext than the actual plot.
