Liar Game -- the guy, not the girl who is annoying.
Zennou no Noa - The World of Lostmemories
Zetsuen no Tempest
For these two series, the main characters are smart and manipulative, but don't really control everything because they lack authority/age/power:
Kuroshitsuji -- though Sebastian seems on top of things if you see him as the protagonist rather than Ciel
Pandora Hearts -- Break is also much more manipulative and in control than Oz, but Oz is pretty good himself

I second Liar Game - Actually, the lead female is only annoying (and rather unintelligent) for the first couple of volumes. If you can get through that, she later becomes plenty manipulative herself, and a lot easier to root for.
While Akagi is well-suited to your needs, I'm of the opinion that Fukumoto Nobuyuki's other works don't really fit here, since the manipulative characters are the antagonists, not the protagonist. The protagonist is merely forced to act intelligently in order to escape danger.
Usogui also fits, but it's not as good as it initially appears.

Cesare. His historical counterpart inspired Machiavelli's masterpiece on manipulative governance, The Prince.
You might also enjoy Eternal Sabbath, with its telepathically manipulative male lead, and Historie's brilliant protagonist, although his 'manipulation' is more tactical and well-intentioned than cold-hearted (basically, he's a good guy that you can't help but like).
