In a lot of manga, especially action/shounen manga, the protagonist is a hero who fights evil.

I would like a different twist to that.

I want something where the protagonist is blatantly evil, and the "bad guys" are the real heroes.

Or the main conflict of the story is highly subjective with no absolute right or wrong.

Or the manga leads the audience to believe that the main character is a good guy (or works with good guys), but he's:
a. unknowingly working for the bad guys (changing sides optional)
b. yet again, semantics are in play and we don't really catch on that they were actually bad guys from the beginning

Lastly, it could have a protagonist with the right ideals, but a bad way of executing them.

Examples:
Baccano!
Death Note
Gundam SEED Destiny

Non-manga examples:
Bonnie & Clyde
Tales of Symphonia

I think Hoshi no Samidare kind of fits...at least, his ostensible goal is an evil one
