While I don't like to admit it, yes. This typically happens to me only with manga, since they are usually more detailed and graphic than anime. The first one was Elfen Lied. Not only was I mindfucked, but the ending of the manga was so heartbreaking I cried quite a few girly tears. I wasn't sniveling and blubbering or anything, but I couldn't stop thinking about it and the tears fell for about ~10 minutes.
There have been a few other times, but nothing nearly as bad as Elfen Lied. At most, my eyes watered up a few time at a couple other series, but I can't remember the titles. It's usually when a character dies that I really enjoyed. Sacrifice usually gets me teared up. I get all emotional about these damn fictional characters and I'm 24-year-old man.

Well, there's this video on youtube Sayonara Solitia with clips of the ending of Chrono Crusade. Always tears me up, beautiful song and amazing video. Chrono Crusade in general is fun but very sad.

I don't usually cry because of manga or anime, but I remember that the first time I did was a couple of years ago, when I watched Mew Mew Power (Tokyo Mew Mew in Japanese) I cried when Kishu was begging Zoey/Ichigo to go with him and when Kishu was almost dying and Ichigo was standing next to him. I had hoped till the end that they would somehow end up together and I was really disappointed when she remained with that Masao guy. grrr!!!!
What can I say, I'm crazy about unexpected twists and couple pairings!

Nope. Only ever cried reading books. But while reading a manga I have felt that awful heartache sensation that's sort of worse than crying.

Chrno Crusade ending. Won't spoil what happened but damn, it almost got me to shed a tear. I had to use all my manly powers to keep them inside... lol
Apart from that, and I don't know if it counts or not, the only movie that got me to cry was Lion King. Was a kid back then but I don't think that matters much for the case

Manga/animes:
I couldn't cry listening to Naruto or Naruto Shippuden but I was very touched sometimes.
I think I had some tears for Full Metal Alchemist
Elfen Lied... was deep... =/ but didn't cry.
Yaois:
I cried for Ai no Kusabi it was so sad!!! >.<
I didn't cry but was very moved by Sono Kuchibiru ni Yoru no Tsuyu seriously I had to stop and think life...

BUT MY ULTIMATE CRY EXPERIENCE that you MUST all watch was
The Grave of the Fireflies by Hayao Miyazaki
(easy to find the whole movie on youtube or internet, but i'll have to buy it for sure)
I cried like a child for 30 minutes (then stopped cause I was too tired). A real, deep, intense, session of crying. It was really coming from the heart and it didn't want to stop. This movie will change your conception of sadness from movies, animes, etc.
Right now, just thinking about it make me feel sad... depressed... I don't know.
