I'm getting sick of all the manga and anime where to story is focused on some generic high school boy who runs into some girl with superpowers and gets pulled into an un-ordinary life. It was sort of interesting when I first saw Shana but then I noticed that there are hundreds more just like it.
I'm looking for a shounen or seinen series where the main character's most defining attribute is NOT how plain and uninteresting s/he is. For example, in one manga I just started, Kamisama Dolls, the male lead 1. is a university student and 2. he's already involved in the story events and isn't surprised when things start happening.

I'm a bit confused by your request - if you're tired of series featuring generic high school students, couldn't you start reading series in which the protagonist isn't a student? If so, there's quite a few series you could check out...
Or are you specifically looking for series that focus on (interesting/non-ordinary) school-age protagonists? In that case, I'd suggest the following:
Akira - as long as you don't consider delinquents in a motorcycle gang to be "ordinary."
Gogo Monster
Goth
Lying Mii-kun and Broken Maa-chan: Precious Lies
Tekkonkinkreet

You should try reading some korean manwha.
Those kind of cliche`s rarely exist there, even in generic school comedies

From what I understand you are looking for shounen or seinen with unusual/extraordinary protagonists who are in high school, correct? If I'm interpreting it wrongly tell me.
Matsuri Special The lead is a high school girl who is secretly a wrestler
Kami nomi zo Shiru Sekai Not normal at all, he is a master at galge games and completely obsessed with them
Mahoutsukai to Teishi no Futekisetsu na Kankei Well, magic
Samurai High School Best student in the school, amazingly strong
Second Iris Zero, Natsume Yuujinchou and Kekkaishi
