And the manga kicks ass too.

There is Tenjou Tenge, although it is kind of a stretch because (1) it is seinen, not a shounen, series, and (2) there are a couple of principle characters and one of them is a guy. Nevertheless, I'd say that Natsume Maya is basically the main character next to Souichirou (her love interest), and her sister Aya plays a pretty important role as well. I know it isn't technically a shounen series, but I couldn't help mentioning it anyway. Especially since I like Maya so much, and I think its hard to find shounen/seinen manga with female leads that are likable (for me, a girl, anyway).

Oh, and I just remembered Yozakura Quartet. It has three female leads (and one not very strong male lead). 🙂

Some I know are:

-Aqua[preque]
-Aria[sequel]
-Deadman Wonderland; Shiro[female lead] becomes more important than Ganta[male lead] as the plot developes.
-Superior
-Fullmetal Panic
-Matsuri Special; shoujo-ish..

-Read or Die is seinen but it's good...and who doesn't like sexy librarians? XD

I can't believe no one has mentioned this:
Air Master.
It is seinen but it has a female lead that kicks ass. Not many chapters of the manga are out but the anime is complete and its awesome.

Good Grief.. no one has ever mentioned this - Zero no Tsukaima
the lead was a female. have anyone ever read this? it's surprisingly good. if you want a full story, try reading the novel.

Good finds, but actually these go under a category I call "FFXII Syndrome". Even though the story may be about the girl, or she might be a stronger and more developed character than him you still have to have a central male lead opposite the female lead so that you don't alienate your male readers who have a hard time relating to a female protagonist.

Not the case with Kurohime.
