I second Bitter Virgin. First manga that made me cry.
You should also read Spiral: Suiri no Kizuna. The ending was very sad.

Naruto made me cry many times (>_<).
Manga that made me cry tonnes would be Deep Love - Ayu no Monogatari .
Manga that made me sad 10 years ago that I remember until now would be...Hyakuman Tsubu no Namida and Kagen no Tsuki .

The most heartwarming manga i've ever read was natsume no yuujinchou. But made me cry, only 5 cm per second, i only watched the movie but it has a manga adaptation.

Maybe the OP is looking for titles that makes you cry as a human being?
There's also this thread.

I just realised that WatashiWaZero is looking for manga with emotional stir-up, and edited my post. My fault. But still, there have already been so many threads with similar results, even if the requests were originally different (e.g. Eye-opener or anything with depth).

Both have romance, but not your typical schoolgirl romance. The stories are beautiful and very touching.
Kingyo Sou
Mademoiselle Butterfly
And I totally agree with the recommendation of One Piece.
