I wouldn't say most interesting, but Gunslinger Girl is exceedingly good, and relatively smart for what it is.

My votes go to Nijigahara Holograph, Majo, Mushishi, Hatsukanezumi no Jikan, and Oyasumi Punpun.

I agree with Crenshinibon on Gunslinger Girl. But it's indeed a good manga. A must read. A different approach to sci-fi, I have to say.

I'll go with mangas with unique and interesting themes:

"Bungaku Shoujo" to Shi ni Tagari no Douke (Finished the novel already. I'd say it is unique and interesting, though not perfect)
Petshop of Horrors, seconded
Fugurumakan Raihouki
Route 20
Genshiken - Not just a unique theme. There are a lot of unexpectedly funny and uncliched situations.
Mermaid Saga - Eating mermaid flesh for eternal life. O_O
Ichigeki Sacchu!! Hoihoi-san - Insect killing dolls. Cute.
Taiyou no Ichiwaru - One of the best collection of one-shots. Some of the stories have unique and interesting themes.
0 no Soukoushi - Perfumes and mystery
Itsutsu no Hako no Monogatari - Shounen-ai, all the stories have to do with boxes.

WTF interesting, or interesting interesting?

Satanister and La Mosca are both really good. They do fall under the WTF catagory though, so be prepared for general... craziness. Awesome craziness, but it doesn't really make sense... so you're confused. So its confusing crazy awesomeness. XD

My definition of interesting is something like Yotsubato!, but I think you mean the more mind-twisting, eventful kind, so...

I can talk all day about how detailed this manga is. The author has a master degree in Western history and he actually knows how to set up a realistic background (and if you want a counter-example not like Souryo Fuyumi in Cesare).

When you see a kid wearing a jersey of the team of his city, and that team play in the fourth division, and the jersey had the same layout and sponsor...
When you see that people with left-wing idea read Italian left-wing newspaper and people with right-wing idea read Italian right-wing newspaper...
When you see that people drink Italian beverage brand and not Coke...
When you see people talking about Italian history (especially Years of Lead), culture and literature in an intelligent way (what you expect to hear in university lessons and not at the bar)...
When you see a flashback set in 2002 and the girl is wearing a jersey of your favorite team with the sponsor of THAT exact year...

I can go ahead but I'll stop, I'm already OT. I only pointed out those "external" aspects, without entering the best part of the manga, the analysis of the psyche of the girls, struggling in a cruel reality with the paradox of being the real "human beings" (pardon the word's choice) of the story even if they're cyborgs.
Of course if you don't care about a quality plot and just want to see plain violence and boobs mine was an exercise in futility.

If you can criticize other people's choice I suppose you're very confident about how awesome the manga you read are, so you should have post them instead of using a post just to give me a "lol wut?" wink

7 Seeds - quite frankly one of the best manga I've ever read
1/2 Prince - definitely one of the most hilarious and fascinating manga ever. The novel is really good, too.
Skip Beat!,Penguin Kakumei - just plain awesome!
Shin Angyo Onshi - one of my absolute favorites
Vagabond,Sidooh,Vinland Saga,Blade of the Immortal,Eden - all of these are my all-time favorites
Claymore - you have to know this one
Akumetsu - it's a thrill reading this manga
Oooku - let's just say that this is unique

another interesting manga: apocalypse meow and Bakune Young, it's only 3 volumes long.

I can confidently say that Gunslinger Girl is one of the best mangas out there (not a solely best, but one of the best). The reasons have been stated by reid1. It takes skill which not every author has to put all the rich culture, realistic politics, sci-fi and emotions together that well. And it doesn't rely on "non-mainstream" art or some shocking/offensive factors to attract audience. It certainly fits what the OP is looking for - an interesting manga. Many other mangas have more interesting themes, but this one is one of the well-executed ones.

There's a Your Favorite Manga of all time thread if you want to ask people about their favorite mangas. Remember "interesting" =/= favorite or best but is worth reading.

If you don't mind mystery, why don't you try Soil (non-mainstream art though). It seems that Moyashimon is being scanlated. I certainly recommend it and its anime, which is good as well. wink

I can't remember how many times I've read Kurosagi Shitai Takuhaibin (Kurosagi corpse delivery service)! Never has morbidity been so fun!

Only six volmes are currently scanlated, though...

Gantz is a much weaker title from an objective standpoint, honestly. That's about the size of it, obviously personal taste plays a huge role, but the themes and writing in Gantz are mostly cliches and typical tropes, so it has a lot less to stand on. It's pulp, basically, which is great for entertainment but you can't exactly claim that it's among the best.

I believe Gunslinger Girl is literary enough (for lack of a better comparison, but I'm working against pulp so that seems appropriate) that an argument can be made.

FMA is the most intresting manga i've ever read I like the whole idea about alchemy, homonculus etc biggrin
