Any manga (shounen/ seinen only) where amnesia is the main/subplot of the manga where the main character either forgets who he/she is from the beginning of the story or simply lost their identity temporarily as part of an episodic chapter or arc?

Try Onihime VS; one of the main characters get amnesic for a short while: She practically became a completely different person until her memories were restored.
That said, I also want to find what you're looking for. Its something like what I mentioned, but in the beginning the main character is amnesic. And he/she is trying to remember, and later regrets it.

Rave is a manga that has amnesia in it. it is a pretty long manga with a bunch of other stuff involved but the main female has amnesia and it is a huge part of the story
also Vampire Knight has a big amnesia part too it that is really good.

Even, saying that you'll invariably get some shoujo/josei series from people (especially since temporary amnesia is a popular romance trope, in fact I read one a couple days ago) lol. Seinen series with amnesia are less common, but around; haven't seen much shounen with that subplot though . Let's see, what I can remember and that hasn't been listed already..
Battle Angel Alita (Gunnm)
and the sequel/continuation Battle Angel Alita: Last Order

Monster-fantasy work about an amnesiac man cursed with a lizard-head who is trying to find the person responsible to remove the spell. Just started reading, but supposed to be good. (Seinen, Fantasy, Action)

One of the main characters' parents were killed and her twin brother was shot in the head (survived through brain surgery), but she goes into shock after the incident and disappears with her brother. Turns up a decade later adopted by a nice family and cannot remember even having a twin or anything about the prior incident. If you haven't read/seen this yet, I also recommend the anime. (Seinen, Mystery)
Elfen Lied
A main character with a split personality who goes in turn from being psychopathic and homicidal to an amnesiac childlike cutey. Didn't really like it, but many people do. (Seinen, Mature)
Also heard good things about Pandora Hearts (Shounen, Supernatural) and it has trauma induced amnesia, but I haven't read it.

Switch - "shounen ai" genre is misleading, there's almost no yaoi there, and not concerning main characters. I think you may like it even if you don't like yaoi. And to me it's more like a seinen manga than shounen.
