I second Bitter Virgin. First manga that made me cry.

You should also read Spiral: Suiri no Kizuna. The ending was very sad.

Watashitachi no Shiawase na Jikan made me cry at the ending
7 seeds I cry more than once. Really recommended.

Naruto made me cry many times (>_<).

Manga that made me cry tonnes would be Deep Love - Ayu no Monogatari .

Manga that made me sad 10 years ago that I remember until now would be...Hyakuman Tsubu no Namida and Kagen no Tsuki .

The most heartwarming manga i've ever read was natsume no yuujinchou. But made me cry, only 5 cm per second, i only watched the movie but it has a manga adaptation.
