Mizuki from Hana Kimi - she's fearless and try's her best at everything
Haruhi from Ouran - dead pan is te awesome
Tohru from Fruits Basket - cute and doesn't flip out over the supernatural stuff
Sakura from CCS - obvious
Nekoi from X/1999 - funny, strong, and try's her best

For some reason I am totally for Koshiba Kiri from Beauty Pop. I just think she's the best because of her monotonous personality, so so different from a lot of other obnoxiously loud, yet somehow cute shoujo heroine. She's a caring person as well, even if she doesn't show it. And I absolutely love how she's so indifferent to everything. Plus she's the master of her chosen skill, which is something you don't get to see much, not only in manga, but in a lot of stories. The girl never seems to be able to be better than her male bishounen counterpart, even if she's way more skilled than everyone else.

The only one I can think of is Kyoko from Skip Beat! She's probably the first shoujo girl who doesn't annoy me. Probably Serena (aka Usagi) from Sailor Moon, I can't hate her, she's a meatball head

Haruna - Koukou Debut
Usagi because she's always determined, and will do anything to help her friends and loved ones. She's way better in the manga than in the anime. No matter what gets thrown at her, she keeps moving forward, trying to do what's right.
Haruna because she's so sweet and upbeat and is always smiling so much!

My obsession with Perfect Girl Evolution leads me to say:
Sunako-chan!
I guess I relate to her? And I love the way she does whatever she wants and does everything to the total extreme, never just half-way.
I also really like Kaori Yuki's female characters, usually because they are totally twisted and unique. They rarely have the traits of your typical girly heroine.

You know, for some reason I really like Riiko from Zettai Kareshi. Mostly because she's cute, actually. ^^;
But I love three similar heroines from three similar mangas: Kiri from Beauty Pop, Hana from Gokuraku Seishun Hockey Club, and, of course, Haruhi from Ouran High School Host Club. I want Kiri to cut my hair!
I also really like Utena from Revolutionary Girl Utena. She's tough and un-feminine but still super-cute (with super long pink hair). And, naturally, Pamela from The Tarot Cafe.

Alot of these are gonna be repeats of what other people said cuz you people have tastes too damn close to mine lol:
Cardcaptor Sakura- Sakura cuz she's cute, and Tomoyo cuz she's kinda spacey.
Skip Beat- Kyoko cuz she just kicks ass in general XP
Kobato- Kobato because she's adorable...and she reminds me of Chii who would be on this list if Chobits wasn't Seinen.
Strawberry Shake Sweet- Both Julia and Ran (aka the Idiot and the Airhead) because as their respective titles indicate, they are hilarious
Sailor Moon- Usagi. She annoys me at times, yes, but I dunno, maybe it's left over from my early childhood...and Rei. Because she's awesome. End of story XD
Marimite- Sei. Definitely the character who stood out the most to me in that series. I guess I like the funny ones.
