Taking a look at your lists, I gather that you prefer shoujo-ish things, yes?

Beauty Is the Beast: It doesn't seem to be that popular, but I find it hilarious, in a dry, quirky way.

Coelacanth: The ending was a little too conveniently resolved, but overall, it was a suspenseful read.

Gokinjo Monogatari: The best of Yazawa Ai's works imho. All the "typical" shoujo elements, but done with original flair and subtlety.

Hoshi no Koe: Seinen, but by a female author who also does shoujo and BL. Beautiful story about a couple separated by time and space.

Hotarubi no Mori e: The title oneshot is one of the most poignant I've read. Atsui Hibi is another excellent collection by the same author.

I Wish...: Be patient with the "annoying" heroine. The stories themselves, which are often centered around other characters, are delightfully clever, and often have surprises and twists.

Land of the Blindfolded: A lovely romance that gave me a truly pleasant feeling.

Masca: Dark fantasy filled with poetry.

Nicoichi: Seinen, but by a female author who also does shoujo and BL. A fun story about a man who has to crossdress and falls in love with a woman who does not know that he is a man.

A Perfect Day for Love Letters: Masterfully cohesive collection of oneshots connected with the theme of love letters.

Safe Again Today: Cute, heartwarming story about aliens who are trying to blend in with humans.

White Clouds: Seinen, but not typical seinen. Very touching collection of oneshots, with whimsical art.

Another very endearing manga that few people seem to know about is Kokoro ni Hana wo!!. It is about a family of orphans doing good in their community.

I also recommend Flat (AOGIRI Natsu) if you like stories with cute children.

I would really like to suggest Boku no Chikyuu wo Mamotte, as this is one of the greatest mangas that I have red so far.

Try Shinigami no Ballad?

I've only watched the anime though. Not sure which one is better. They were both adapted from a light novel.

I may list some that are popular, so sorry. :x
Shoujo:
Coelacanth: Such a great shoujo manga that isn't recognized. D: The mystery, the pace, the plot, I loved everything about it. Thanks to this manga, I have a love for mystery shoujo manga now.
Ghost Hunt: I remember watching the anime and falling in love with it, I prefer the anime over the manga, so you choose. x] I love these kinds of supernatural manga. (Not so much fantasy though.)
Hoshi wa Utau: In the beginning, it's kind of hard to get into it, I almost dropped it, but I recommend to keep going, it gets better, so much that you look forward to the next chapter because it just leaves you off at cliffhangers.
Mademoiselle Butterfly: A beautiful sweet shoujo manga, especially at the end. : D
Mint na Bokura: This was hilarious. xD The ending was unexpected, but it wasn't dislike-able.
H: I'm not a fan of teacherxstudent at all, but I couldn't help but like this one. The female lead is strong, fearless, and knows exactly what to say. :]
Shounen:
Matsuri Special: I just love sports manga haha. It may have wrestling in it, but it has a lot of romance too.
Area no Kishi: I think that people who don't like sports manga will like this one no matter what. ;D
